Defense Minister Itsunori Onodera pledged to work to further reduce the burden of US bases on the island prefecture.
The Northern Training Area is the largest US military site in Okinawa. The US government returned the control of more than half, or about 4,000 hectares, of the site to Japan in December last year.
Since then, Japanese defense authorities have been carrying out environmental tests on soil and water, as well as checking for unexploded shells.
On Monday, a ceremony was held in the village of Kunigami to hand over the site to landowners.
Onodera was among about 100 people who participated from municipalities and the central government.
He said he would be glad if residents can feel the burden of the US bases has been eased through the return.
The mayor of Kunigami, Hisakazu Miyagi, said he wants to develop the area, as it includes precious natural areas, called "Yanbaru," that could be registered as World Natural Heritage sites.
Miyagi also pointed out that the rest of the area remains as a US base, and requested maximum attention for the flight of military aircraft over the areas.
In Okinawa, repeated accidents and other problems caused by US military aircraft are worrying local people. Earlier this month, a window fell from a chopper onto an elementary school ground. Some participants at the ceremony raised concern about the safety management of US military.
